The standard Hebrew word for "car" is מכונית, which literally means "small machine" (מכונה+ית). The word אוטו comes from "auto" as in "automobile", and is used in a more slang-ish context in everyday speech.
So if you want to tell someone "get in the car", you can say כנס למכונית (kanés la-mechonít) but most people would probably say כנס לאוטו (kanes la-oto)
The largest difference, though, is that the word אוטו cannot be pluralized. So if you have one car, you have an אוטו or a מכונית, but if you have two cars, you have שתי מכוניות (shtei mechoniót).
